There are all the obvious ones, like naruto, goku, and pretty much anything that aired on Cartoon Network. I'll try to think of some that you wouldn't think of right away, but are still popular (or were back in their day).

Kenshiro - Fist of the North Star
Raoh - Fist of the north star (they held a fake funeral for Raoh in Japan, and thousands of people showed up. That has to speak to his popularity, probably more than kenshiro)

Lina Inverse - Slayers. (More popular among early 90's fans, a generation before the Toonami generation)

Roy Focker - Macross/Robotech
Misa Hayase/ Lisa Haze - Macross/Robotech (I see a lot of fans that started with Robotech rooting for her over minmei, although Minmei is probably more popular overseas)

Ranka Lee - Macross Frontier

Deedlit - Record of Lodoss War (fans went crazy for her in the very early 90's)

Akemi Homura - Madoka (so popular I'm sick of hearing about her)

Hitsuaya Toshiro - Bleach (top of character polls for a long time)
